Phenyx
Phenyx is a software platform for the identification and characterization of proteins and peptides from mass spectrometry data. Developed by GeneBio in collaboration with the Swiss Institute of Bioinformatics (SIB) and incorporating the true probabilistic and flexible scoring system OLAV, Phenyx is specifically designed to meet the concurrent demands of high-throughput MS data analysis and dynamic results assessment.
Sage-N Research, Inc. (Sage-N) distributed GeneBio's Phenyx platform together with Sage-N's Sorcerer(TM) 2 IDA (Integrated Data Appliance) and as a standalone product as well.
Scaffold
Scaffold complements Sorcerer. High throughput confident protein identification is a two step process. First Sorcerer runs Sequest to match mass spectra to proteins. Then Scaffold validates these protein identifications. Scaffold first automatically validates Sequest results with the "prophet" statistical algorithms and by optionally cross checking Sequest with X! Tandem. Sage-N Research has bundled this part of Scaffold into their Sorcerer Integrated Data Appliance (IDA).
The automatically validated results can be distributed to collaborators who can do further validation manually with the free Scaffold Viewer. Scaffold Viewer provides a variety of ways of focusing the manual validation effort where it is most needed. The validation tactics available include visually checking for repeatability of the proteins across samples, peptides across samples, and the spectral fragmentation peaks across peptides. A more detailed tactic is to verify that the peptide is consistent with the fragmentation peaks in the spectra.
Scaffold complements Sorcerer by validating, organizing, visualizing, and publishing Sorcerer's data. Together Sorcerer and Scaffold provide a complete solution to MS/MS data analysis. Sage-N Research distributes Scaffold as an integrated part of Sorcerer 2.

Scalable software platform for advanced "Proteomics 2.0" analysis
The SORCERERTM platform offers optimized SEQUEST®-based workflows for high-throughput data analysis of proteins and their post-translational modifications using mass spectrometry. It is designed for robust, high-sensitivity proteomics analyses commonly employed for biomarker discovery and for signal transduction research in cancer, stem cells, and neurodegenerative diseases.
SORCERER Enterprise
SORCERER Enterprise is the software version of the SORCERER platform. SORCERER Enterprise Base Edition software, running on one server (the head server) of a cluster or blade-server in an IT-maintained data center, provides the SORCERER workflows. It works with up to sixteen slave servers running the SORCERER Enterprise Plus Edition software, which execute the compute-intensive scoring modules. SORCERER Enterprise Base Edition can also be configured for a standalone server with no slave nodes, in which case the scoring module is run within the head server. Both software editions can be purchased pre-installed and tested on industry-standard servers for simplified deployment and technical support.

SORCERERTM Integrated Data Appliance
The SORCERER 2 IDA is a fully integrated hardware/software system for proteomics data analysis. The application software, Sorcerer Proteomics Edition, is functionally similar to that of Sorcerer Enterprise, except that SEQUEST acceleration is internal to the appliance rather than using external compute nodes. Sorcerer is a plug-and-play solution for moderate to high throughput proteomics laboratories who need to be up and running with minimal IT intervention.
Scaffold Batch and Scaffold
Scaffold Batch (for server automation) and Scaffold (for desktop computer interactivity) are powerful and intuitive software tools for protein ID validation and analysis, multi-sample comparison and results reporting. Sage-N Research offers and recommends Scaffold Batch as an option for SORCERER Enterprise, and suggests installing Scaffold or the free Scaffold Viewer on client desktops that access the server.
Phenyx Server
Phenyx is an advanced protein characterization platform incorporating accurate, true probabilistic scoring. Phenyx Server software, available from Sage-N Research, may be co-installed on a SORCERER Enterprise server and interoperates with the SORCERER workflow software for increased results confidence in a multi-algorithm data flow.
